Was he being anti-semitic? I will caveat this that I have not looked into everything he said so it's possible he was.
From the bits I have read it sounded more like he wasn't toeing the part line on Israel, rather than being outright anti-semitic.

That was my impression too. It's the modus operandi of many supporters of Israel to label everything critical of Israel or Netanyahu as anti-semitic to stifle rational debate on the merits. Having said that, the candidate should have known, given Labour's recent history, that it wouldn't be open to debating the subject and would expect candidates to toe the party line.

Apparently the quote was as follows
On Monday evening, the Daily Mail published a fuller recording, allegedly of Mr Ali, blaming "people in the media from certain Jewish quarters" for the suspension of Andy McDonald from the Labour Party.
Different to "Jews controlling the media" but I can see how it could be quite dog whistley

I'm guessing that it's the charged '"between the river and the sea" that did for him. Seems to be used by 'both sides' for specific reasons. Knowing those connotations, would the laudable sentiment of all people being able to live in peace have been reduced had McDonald left it out?

It emphasises the area in which those people should be able to live peacefully without resorting to names (e.g. Israel, Palestine) or their status (occupied territories). It's a struggle to see how someone could be offended.

Indeed, but, as I say, that phrase clearly has connotations for many, and its insertion could be read as a provocation, and doesn't add to the sentiment, with which I happen to agree. There are times when it's best not to give ammunition to those whose job is to misconstrue and provoke reaction.
