Sore Knees

Not sure to post here of MTB however my issue is that twice now over 2 separate weeks i have been on a long ride on my Road bike 50 mile this week and 35 last week.
The same day and the day after i was perfect however the day after i went out on a small 10 mile MTB run just trail stuff on booth weeks.
However the next day my left knee was really sore and stiff upper knee (no idea what part its called) then the week after it was my right knee.
So the question is this, does the pain come a couple of days after on the road bike or is it what i expect the MTB thats doing it?
