Knee problem - bike fit - SPD

I'm a 16 year old male reasonably fit and have been riding for nearly a year, most days, i started wearing SPD clip on about 10 months ago, and ride about 10-12 miles most days,
About a month ago ( the same time i brought new SPD shoe and changes the cleat around) i start experiencing knee pain at night when i stretch, didn't take much notice of it, but about 2 week ago it go worse and started to hurt when cycling and doing sport, research make me believe the cleat positioning could be affecting this, and other aspects of my bike fit, im 6ft 1" and ride a 54cm frame.
Could anyone give advice on bike fit and the right riding position to stop the strain on my knee. any tip kindly welcome, and if anyone had the same problem, please tell me how to resolve it.

Where's the pain located? Front, back or side of the knee(s)?0

Absolutely impossible to answer properly without seeing you on your bike. Also a 54cm bike is probably too small for you at 6'1", again, impossible to answer properly without seeing you on your bike.
When say SPD, do you mean the two bolt style mountain bike cleats or standard road 3 bolt?0 -

I have road SPD (3 bolts) and the knee pain is on the inside of the left knee and the bottom left

I had a very similar issue.
To solve this completely I rested for two weeks for my knee to completely recover,
then swapped from 3 Bolt road pedals/cleats to 2 bolt MTB pedals/cleats. (These give more freedom of movement for the ankle/knee.)
The problem has never returned, and I am a hard/fast rider.0 -
Have recently solved this myself; I had set my new cleats up so that my foot was dead straight. But I walk a bit duck like. So have now angled my heel in slightly, and hey presto, no more knee pain!0
