Bike setup - turbo vs road

I've been spending quite a bit of time on the turbo at the moment recovering from an injury, using the same bike I've had for ~2-3 years.
I've always found it comfortable enough to use on the road for several hours, but I've started to get uncomfortable after ~20 minutes on the turbo. Apart from the obvious facts that you're a) indoors, and b) on the turbo, does anyone else find the same bike isn't as good a 'fit' when you're indoors?
I was wondering if it had anything to do with the fact that the bike is locked rigid in the same place, and can't move underneath me as I pedal. And if this is the case, is my turbo highlighting 'fit' problems that have been masked out on the road, and is it worth adjusting things until it feels 'right' on the turbo?

I find with all the people that come to our training studio, there are a few that get some discomfort they don't typically notice on the road. The turbo highlights any set up issues more quickly, an that when outdoors you unconsciously squirm about more to compensate.
As previous poster said, check you have bike at least level, or even put the front wheel a touch higher (10mm) than the rear.
Might be worth just making sure your set up is OK. Sometimes thing do move (cleats/saddle etc). Or we change things and don't realise the impact on set up (shoes, pedals).0 -
On a road bike you are regularly able to lift up out of the saddle and rest your nuts, on the turbo you tend to forget and just sit and grind, perhaps try a different type of training that included sprints and intervals and see if that works?0
