The Bike Shops are getting charged 10% of sales through the Scheme to participate in it.

Depends what the risk to them is.

Suppose it depends on whethetr you save the 30% on Accessories and maybe just get a cheap mountain bike for maybe Bad weather use through the scheme ?
Can always sell it after the year

This applies to Cyclescheme (which is one company running such a scheme through independent bike shops), not in-house schemes or those by the likes of Evans, Wiggle, Halfords, Edinburgh Cycle Co-op etc. In practice this means shops using Cyclescheme are unlikely to offer sale prices, whereas Evans, Wiggle etc will. I checked with Spa Cycles, who do very good online prices, but they said they would add 12.5% to the screen price under Cyclescheme, and I even went to Avon Valley Cyclery, which is owned by the same guy who runs Cyclescheme, and they said they would only deal on the basis of full RRP. I would still stand to save around £400 so not too bad!

Cyclescheme is fine and convenient for employers, but there is nothing to stop any employer dealing direct with any bike shop, the arrangements merely have to comply with the HMR&C rules. The paperwork can easily be freely downloaded and customised from the likes of Wiggle. The admin should not be significantly greater for an employer to manage themselves, Cyclescheme (and the other schemes) are just a matter of convenience, and they offer employers and employees no extra security.
