Must be your riding position.
Thats all I have to offer, I'm afraid.

I've suffered with back pain due to a locked muscle in the left side of my back and was told that cycling, especially off-road, is the best exercise for strengthening the back and inner (core) muscles. However, you need to make sure that you are not reaching too far forward when you are in the saddle. Check the height of the bars, you shouldn't lean too far down on a XC bike, and check that you have the reight size frame for your height as this dictates the reach to the bars from the saddle.
One ideal thing to do is take your bike along to a bike shop and have them check it, there may be some adjustment that can be made to the handlebar stem, or even the saddle geometry.
If it still hurts then it could be down to a trapped nerve or pulled muscle thats aggravated while sitting on the saddle - in which case have a session with an osteopath and they'll tell you for certain if there is anything that needs sorting in your back etc.
But definitely try adjusting things on your bike. One thing at a time so you can pinpoint what eases the pain.
Hope this helps!Specialized Rockhopper '07

I use to get that on my Trek Bruiser 3
Put your seat higher and see if that helps, thats what my LBS advised me, and it helped it

Have a look and make sure your seatpost isn't too far away from your handlebars. That always aggravates the muscles after prolonged riding.

Go see a qualified chiropractor ASAP.
One thing about back problems is that if you don't sort them out as soon as they crop up, they can get a hell more severe... and sometimes lead to permanent damage.
In the scheme of things, it won't cost you much.

I also suffer from this, and was offered a solution I didnt expect:
Do sit-ups. The reason being, if your stomach muscles arn't strong, your back muscles are forced to support the curve of the spine found when riding low bikes about. If you strengthen up your stomach muscles, this relieves pressure from your back.
I'd love to tell you it worked for me, but I was far to lazy to commit to doing sit-ups, and opted to take the back pain.
