is running 24" wheels on a downhill/freeride cause any problems or is it just different from riding a 26" wheel?

26" wheels roll over bumps better.
In the same way a monster truck rolls over things better then a car would.

because i've seen a 04' big hit expert for sle and it is 24" wheels.
or can i put a 26" wheel in the rear because i know i can in the front.

24" don't roll over the bumps aswell.

putting a 26 on the front will make it behave correctly. you can get a backend kit from BETD to allow a 26" rear to be fitted and that does make a big improvement.
