Di2 Problems - Battery - Flickering lights

I am having a Di2 battery issue.

Dura ace 9000

Shifters
Derailleurs
110 battery
B Junction
Bar end Junction
D-fly

The bike was working earlier today (New build) and once I set up my D-Fly and was updating the firmware on the D-fly the whole system crashed, wouldn't shift, wouldn't charge, now lights nothing. I plugged into the computer to check on the system and the software only found my Bar end junction and D-Fly. I unplugged it and used a second charger and it told me that the system wont work properly without a junction box. I unplugged my RD and used a spare 5 port junction I had laying around and a spare cable and hooked up to the computer again. This time it found the FD, 5 port Junction, Bar end junction, battery. This tells me that everything is plugged in cause its reading things from end to end. Im not sure where and what went wrong.

I had a bike where I had a bad D-Fly and it would drain the batter, I replaced the D-Fly and the problem was fixed. This is different though. When I unplug the charger from the bike the Junction box green light will flicker on and off with random Rhythm with the red light occasionally coming on until I unplug the Junction box.

Does anyone have any suggestions I have missed?

    Are you using the old D-Fly unit? The B-DN110 battery and EW-RS910 junction seem to specify the latest EW-WU111 and not the previous model. You could have a loose plug in somewhere as often they can feel as if they have seated correctly, but need a little extra nudge.

    Wiring wise, I went with the EC-JW130 cable from the RS910 in the bar end to the R shifter and L shifter. One cable from the L shifter down to Junction box B in the BB area. Cable from rear and front derailleurs to Junction B. Cable from battery to D-Fly unit. Cable from D-Fly unit to junction B. If you haven't got JW130, you can go with a single cable from the RS910 to the R shifter and then a single cable linking R and L shifters.
