I have a pair of carbon soled shoes that have a small crack in them (enough for the shoe to feel soft when pedalling).

What can i use to fix it?

These shoes will become commuter shoes.

Send them to a carbon fibre specialized like Fibre HQ or similar?

bit reluctant to throw out a £200 pair of shoes if i can help it especially as i commute every day and will end up wrecking my nice shoes.

You want something SPD'y for commuting unless its an urban route with no walking.

Did you at least get good use out of them before they cracked ?

no i dont, i want to use my speedplays like i have done for the past 10 years.

and yes i did, i raced in them for a few years as well as commuting and training in them.

Something like this may help. I'm guessing for shoes your not gonna need it to be a perfect fix like you would on a frame.

Learn how to use glass fiber and epoxy to reinforce the cracked area.
