I am new to Di2.
I have to pack my bike in a bag and so remove the rear mech.
Do I just unplug the cable to it?
Is there any turning off that needs to be done first?
Also, when reassembling do I need to reset the rear mech alignment?

Yes, just unplug. You shouldn't need to do anything to the mech when you refit it, as long as you don't bend the hanger. It's worth either removing the battery (if external) or unplugging the cable from junction A (on the stem, usually) so that accidental presses on the shifters don't try to move the front mech or drain the battery. It's better if you take the little Shimano tool for reseating the cables with you, but you can do it by hand as long as you make sure it seats properly with an audible click.0

The battery is hidden in the down tube.
Which cable needs removing on the junction box under the stem?0 -
Whichever one runs into the downtube. The other two will connect to the shifters.0
