Rear wheel position and gear indexing

I was getting noise coming from my cassette and so left in in to the lbs to have it checked, they put a new cable in and that and when i tried it it seemed fine. Then i was washing the bike and noticed that the rim wasn't in the middle of the two brake pads.

I undid the qr and moved the wheel so the rim was inbetween the two brake pads and did it up again. When on the floor putting the frame droupouts over the wheel and putting them on it the rim doesnt sit right between the two brake pads but the pads seem to be level they re no at an angle or that.

Am I doing something wrong here?

After this the chain wouldnt move into the largest cog of the cassette so i turned the limit screw until it would the screw seems to be quite far out now but all was working if not quite smoothly? Would barrell adjuster now to fine tune?

    Always adjust the brake pads to the rim (assumed the wheel is put properly in the frame) and never the other way around.

    Probably too late to answer now, im sure the OP must have worked it out by now.

    Never use brake blocks as a guide for setting your wheel.
    Use the chain stays near the bottom bracket as a guide and then adjust the brake blocks accordingly.
