I changed the cables at the weekend and removed the two screws and put them somewhere safe. They are still safe.
Does anyone know where I can get just the two countersunk screws? Upon delivery the old ones will show up, of course.

Hello
Not sure this is what you require but if you go to the Shimano dealer site here http://si.shimano.com/#seriesList/16/42 and look for the exploded diagram relating to the item.
I believe it is this one http://si.shimano.com/php/download.php?file=pdf/ev/EV-ST-9000-3331.pdf Looking at the exploded diagram the part number for the screws is Y63X98020 (name plate and screws) - note they don't list the screw separately.
Searching online shows them to be available from SJS Cycles here https://www.sjscycles.co.uk/gear-spares/shimano-duraace-st9000-name-plate-fixing-screws-right-hand-y63x98020/ Note this plate is for the RH STI lever, you need part Y63Z98020 for the left (I assume screws are the same !)
Unfortunately they are £9.99 per name plate and screws (welcome to the expensive world of Dura Ace)
Hope this is of some assistance (and you remember where you put the original screws)Regards
