New Shoes New Cleats

I've just bought a pair of NorthWave winter boots. I fitted a set of new Look Keo cleats over the weekend using my Specialised shows as an indicator on where to fix the cleats.
I've been using the Spesh shoes for several years and had no issues whatsoever - they are comfy and my knees show no sign of distress.
On Saturday morning I did a 50km, relatively flat, route and my right keen had a dull ache on Saturday night.
I did a 30 min HIT turbo session yesterday wearing the Spesh shoes, the dull ache had gone overnight.
I intend to check the cleats on the NW boots again before the weekend but before I do does anyone have any tips on getting them into the same relative position as my Spesh shoes?
