Boardman hybrid Race Problems

I was wondering if anyone can help me. I am an amateur cyclist and I purchased the Chris Boardman hybrid race about a year ago now. It has been working great, but i thought i would take it in for a service at Halfords. On getting it back i took it out for a ride only to find that the gear change on the left of the handle bars (where it says 1-3) didn't work as i remembered it. On riding it it only goes from gear 1 to 2. On trying to go up to gear 3 it starts clicking and will not go anywhere!
Anyway. i took it back to Halfords today and they said that there is nothing wrong with it. That the gear change on the left should only have two gear changes, not three. It was only because shimano did not do a gear change with 1-2 on it that my boardman bike had 1-3 on it. So now i am completely confused! I thought my bike was an 18 gear bike. If it only has two gear change on the left and it has 1-6 on the right, how does that add up to 18 gears?? Surely that's only 12?
So anyway, as you can see i am completely confused. Since i do not know much about bikes i was wondering if anyone could confirm this or tell me different? The guy at Halfords was adamant there was nothing wrong and the bike should only have two gear changes on the left handlebar.

How many chainrings do you have at the front - if there are only two then he is right. I should imagine yuo have 9 sprockets on the rear cassette not 6. ergo 2x 9 =180

It has a compact double crankset and a 9 speed cassette on it so he's correct.0

As above it's 2 at the front, 9 at the back. Don't think there is a flat bar Shimano shifter set with 2x9 available in the right price bracket for that bike so to save money they would have specified a more commonly used shifter set, ie a 3x9.
If you used to get 3 clicks on the left shifter beforehand then it may just have been that the cable had become looser over time, allowing all three clicks, but one of them would have been redunadant0 -
Or you had an intermediate trim position to stop chain rub on the front mech?0
