Problems after changing Cassette and rear Mech

HI,
I've just bought my wife a second hand bike (Giant Avail 2) and it had a 11-25 Cassette with a Sora Short cage Mech. To make things easier for her I decided to change the Cassette to a 11-32, (I think its a 11 smallest cog) and due to it being a 32 tooth large cog put a Sora medium Cage Mech with it. Just to point out these 2 items are second hand off my old bike which worked without any problems. Also the Cassette is attached to a different wheel which again was on my old bike.
After I swapped these over, I just cant get them to index properly. If I set them up to go from the smallest cog to the largest cog, they wont work the other way. If I set them up to go from the largest to the smallest, again they wont work the other way. Its been wrecking my brain trying to work this out. So I put on the old mech and cassette to see if I was doing anything wrong. Within 5 minutes of putting them back to how it was originally it all works perfectly.
Any help would be greatly appreciated.

Is the derailleur hanger straight? If that is out you can have all sorts of fun indexing problems.0

I was Thinking this, but why does everything index ok with the other setup on the same bike?
I also thought that it might be a problem with the Cassette or the derailleur but why did it work on my old bike.
Not unless the derailleur hanger is bent and the original derailleur is also bent compensating for the bend in the hanger? Does that sound feasible?0 -
Do the speeds of the cassette match? i.e. is one older 8 speed and the other newer 9 speed?Edinburgh Revolution Curve

Another thing might be chain length as you would probably need a new chain with 2 extra links owing to the teeth increase on the cassette. I don't really think this would affect indexing though, only really noise/strain would be in big/big extreme.
The other scenario would be the old chain has worn with the old cassette and will skip on the 'new' cassette that has worn at a different rate.
Try a new chain, will probably solve it.Edinburgh Revolution Curve

Sorry, Forgot to mention I bought a new chain. I initially tried the new cassette with the old chain and realised that I needed a new chain.0 -

It hasn't done a lot of miles, (Maybe 1000 miles) not to the amount that I would have thought would damage the Cassette. Oh well might be worth buying a new cassette to see if it makes a difference. They're not to expensive for a Sora.

I have also buggered a MTB cassette(used on road) in less than a thousand, so I would point at that0 -
Ye the 32 Cassette used to be on my bike using the medium cage derailleur.
Might be worth Changing the Cassette.
