I have a M591 front mech and a M670 triple chainset and when setting it up the small ring and mech are aligned but when I shift the mech shifts further than each ring, so much so that on the big ring the mech cage hits the ring. Am I missing something ??

Yup, you've not set it up right, read Parktools (Parktool.com) website on how to do it properly, if you start with it too far out it will end too far out.

Just to check, you are using mountain bike shifters?

Set it up on the middle ring. Where it stops above the small ring is determined by the limiter screw on the derailleur, not the cable. Likewise for the outer ring. Therefore, the middle ring is the only ring you need to get the correct cable tension for, then set where it rests on the small and big rings with the screws.
