All,
I have just bought a Cervelo R3 frame set to do up over the winter and want to replace the headset or bearings but have no idea what I need to buy.
The one currently fitted is an FSA IS2, but have searched the net and can't find anything the same.
The bottom bearing appears to be 1 3/8" and the top bearing 1 1/8".
If someone could help me out, I'd be forever greatful

    Most tapered I've seen are 1 1/2" to 1 1/8" like this:

Agreed, but I have the bottom bearing in my hand and it is Deffo stamped 1 3/8"

As they are now a "direct distributor" since Cervelo were sold to a Dutch company Pon Holdings, your best bet is to find your nearest Cervelo dealer - which for you is Foundry Bikes in Aberdeen, or Bike Station in Ballater it seems.
