Up Change Clunking Hesitation

Anyways, had a rear puncture, sorted that, put wheel back on, looks as true as it was before, not catching brake pads or out but now on upchange there is a mighty clunk and hesitation, did the wheel change upside down so don't think I have bent deruellier or out, is it a matter of adjusting and see what occurs. (Down shift works fine)
It's a Sora nine speed compact double by the way.

Check you have seated the wheel fully in the dropout. With the bike the right way up, undo the QR and give the wheel a swift whack to make sure.Edinburgh Revolution Curve
