I recently fitted a 10mm longer stem on my road bike as i felt too cramped and was having hand pain on the bike, but since i have been having knee pain on both knees on the inside, will it be a matter of getting used to the new position or is there something i am missing?

I doubt changing your bar position has impacted on your knees - pain inside the knee would be more indicative of simply over-doing it, or a rotation/tracking problem so look at things like saddle/foot/cleat position
