Noob inner tube question

I put new tyres on my bike they are smaller than the old ones but I keep the same inner tubes. I didn't think this would be a problem as the range on most inner tubes seems to be a fair amount.
I went from 2.20 tyres to 1.95. The inner tubes had 2.125 stamped on it.
Now both the vales aren't sitting right. The tyres are on and seem to ride OK (nothing mad just round the block). They are recessed and wonky. The front is worst the valve only sticks out from the rim about a couple of mm more than the end of the thread of the valve, the back isn't too bad but not brilliant. I have tried deflating them a couple of times and resitting the inner tube but when I pump it up it still goes like that.
What's the issue do I need new tubes?
