I am almost ready to buy road bike after umpteen years riding a mountain bike.

My Mountain bike is an old Apollo Outrage from Halfords and it has a 47.5 frame, which fits me fine. However, the bike i would like, the Felt Z95 recommends a 54 frame for my size, about 5 foot 9,ish.

Would that calculation be correct for the road bike as it is a different ride to the mountain bike. The difference would be 3 inches higher.I do have my seat raised a couple of inches on the mountain bike but would i be able to get my leg over (excuse the pun) the higher frame on the new bike?

Frame geometry is important to ensure you have the right size and fit. Road bikes are very different to MTB's.

Inside leg of 31" to 32" and height between 5'7 and 6'0" will typically need a 54cm or 56cm frame. Best advice is to go and try a bike for size at a local bike shop even if you are not going to buy your chosen bike from them.
