Mountain bike clicking noise?

Hey there!
This is my first post to these forums :)

So my predicament is as follows...
Last year I bought a mountain bike for keeping fit, I used it for roughly 3 months until I got a job where I had no time to use the bike (working early until late) during the 3 months a very loud squeaking noise was coming from the bike somewhere. Now I am no bike expert so, 1 year later (the reason for the long wait before getting it checked out was because it was not being used at all for the year) I took it down to my local bicycle specialists and it turns out that it was the free wheel that was the problem. In the process of finding this problem, my crank, bottom bracket and the free wheel were replaced under warranty. The squeak is now gone! But I also still have a problem which is a clicking noise coming from the bottom bracket.
I have had this click even before the replacement parts. Now as the bottom bracket has been replaced, the old and new ones made this noise, so surely it can't be that? But even Halfords think it is my bottom bracket. My old BB was an open one, where as the new one is a brand new enclosed BB.
It is a pretty annoying click, but I can live with it if necessary, although I don't particularly want to leave the bike in a state where it could become damaged from what ever is making the click.

I apologise as the above question is a huge jumble of nonsense! I hope somebody can decipher it!

    Is it a boardman? Mine clicked and creaked like buggery!

    Whoops, I apologise, I did intend to say but got lost in trying to cram everything in

    It's an Apollo Phaze. I'm unsure of the details as Halfords just fitted them and that was that. With the BB he just said he fitted an enclosed one instead

    Are you sure it is BB clicking? It could be saddle, pedals, chain...
