Above my left knee?

I got a new road bike last week, and at first I kept thinking my left knee was getting sore because of the set up. Ive been playing about with it, and the set up feels right. However my left knee was still hurting. I noticed today its actually the muscles above and around my knee. Could it be my left leg muscles adjusting to a different bike set up?
