Noises on new bike, any knowledgable folk out there

Hi all
I have just taken my ex 9 (2012) for its maiden vouyge (blast around Epping forest for 4 hours) and have to say that I am over the moon with the bike (weel sort of).
I have moved from a rockhopper expert which was silky smooth and whisper quite which made it a pleasure to be on. The Trek on the other hand (and bear in mind this is the first ride) creeks, sqeaks and grinds like a mother f***er. I know that smoothness is not the be all and end all but I thought that at the thick end of £3k I would get a ride as good as my previous one?
I am not a bike expert, so I am not sure if the noises are due to the fact that the bike is new and needs a bit of wearing in or whether the thing needs to be looked at. The bike was not bought from a store, I got it from a well know auction site (new) so I don't have the luxary of taking to the shop to have it looked over although I do have a good local shop who can go over it if need be. The noise are -
The breaks squeak ..... To the point where I did not want to pull them
The disks appear to be rubbing against the pads/pistons (not sure what it is) and thus making a grinding noise
The crank is not rotating particularlary smooth, almost like there is grit or something in there - surly not ?
Also there was a general lack of smoothness when the bike was caked in mud, however this eased once it cleared off a bit.
If there is any knowledgable bike nuts out there that recognise these symptoms and can offer an opinion, I would really appreciate it. I am really pleased with the bike but would love to get it rolling silky smooth

Almost undoubtedly this. Brakes in particular take some bedding in.
Check the bike over to make sure everything is tight, readjust the gears, and bed in!0 -
