I am building up a hardtail BMC and am not sure what side the brake levers are meant to be (I usually ride road bikes  ). The clips for the back brake are on the left but which ever side I put the lever the brake line rubs the headtube, is this normal?

Same as your road bike. UK and other civilised countries front on the right. Uncivilised countries the other way around.
A bit of rubbing is common. You can put a bit of helicopter tape where it's rubbing.
Assuming the cable length is about right.
