Rear brake noise

I have just built up a new bike frame and the rear brake makes a loud noise under heavy braking. It isnt the usual squel, more of a low deep sort of sound and feels a little juddery.

    and the brakes are? size? bedded in yet? rotors cleaned before use?

    Hayes Stroker Ryde 185mm rotor on the rear.

    Used for 3 years on another bike with no problems.

    New pads installed 3 rides ago.
