I'm pretty sure I'm going to get some Shimano PD-M540 pedals for my commute. Which shoes should I go for? I've had a look around and read loads of reviews but would appreciate any thoughts from you guys please.

Same here (except 2010 version) and very happy with them. If you're unable to try on fiirst I'd suggest half a size to a size up (I'm usually a 10 and ended up with a 45).

It seems that many cycling shoes are undersized.

I'm a 10 normally and I went for 45. They are a good fit with a little room for thicker socks come the cold weather, so couldn't be a better size.

Ended up getting the SHIMANO MT32 shoes for £40 from Decathlon. They set it up for me along with the M520 pedals £20 - for free! Been riding around getting use to the clipping in and out and I must abmit its been fine and a marked improvement over the clip pedals.
