I had taken the stem off my missus' Specialised Dolce (which is basically the girls version of the Allez I think) and I asked her to put it back on while I was out but when I came home there were bits everywhere!

I can't figure out what order it all goes back in.

I have:

a soft seal like circle that looks like it goes on first (sealing the top of the frame)
a thin metallic circle ... that its inside a larger black circle
a conical circle
and the spacers and stem.

I've put it back it together how I think it should be done (in the above order) but it rattles like mad!

Please help.

Loosen the 2 stem bolts and tighten the one that goes vertically down into the headset, then tighten the stem bolts. See if that works.

It'll basically just pull it all together so if the rattling was coming from anything being lose it should fix it. If not, then you may have put it back together wrong...

I was wondering if that was the problem - I'm just perplexed by the metallic ring and the black ring as I can't see how they fit in - the conical ring used to be flush (I think) with the seal thing and now it isnt. Nevermind. I dont ride it.

Usually the metal conical ring goes on first and will be a slightly loose fit on the steerer, the plasticy ring then goes inside that to make it concentric with the steerer.
