Numerous other threads on this issue.

The basic two areas of discomfort from lack of blood due to fit of shoes or damaging of the nerves near the metatarsals. Having gone through a similar process as you I was advised that the primary question is whether the pain begins straight away and builds up gradually or appears after a distance/time?

Former = blood supply, latter = nerve issue.

    Have a quick read of http://www.specialized.com/us/en/bc/SBC ... _KeyTech09

Then look at wedges, shims and footbeds.

The first thing to look at would be roadshock. Some newcomers to cycling are prone to running their tyres at too high a pressure, and you could also consider switching to fatter tyres. After that, perhaps try some cushioning insoles.
