Adjustment issues

I have an identiti aka frame which has adjustable chainstays so you can adjust wheelbase and so on, I bought some brand new brakes and fitted the rear one with the wheelbase at its longest, then I set it back to its smallest setting and no matter what I do it will constantly rub unless I shift it back to its longest wheelbase, any ideas?

    adjust the caliper/wheel.

    as the axle and wheel and brake are all on the same part you will not be moving the plates to the same place.
