I recently got me a Road Bike.
Cube Agree SL 2010
Its a well spec'd full ultegra, light (8.1kg) alloy frame bike and makes me wonder if i bought more than i needed. the bargain was hard to pass up.

Previously i had the Cannondale m500 CAAD3 hard tail MTB. great bike with Shimano SPD M520 pedals and shimano shoes.

Since i went over budget on the bike i decided to stick to the SPD pedals and shoes. I am just wondering will i really notice a big change going from MTB pedals to road pedals?

I have only ridden the bike for a bit over 100kms and still trying to get used to having bike this lite. i am also still struggling with position as well. not able to get the right amount of force out of my legs.

My average speeds have jumped by around 5kms but trying to sprint, i find myself running out of breath much faster than i did on the mountain bike. top speeds relatively the same as i did on the mountain bike.. around 43.

By the way i am on the heavy side, around 86Kgs at just under 5'10".

No problem sticking with SPDs. I use both SPD and SPD-SL. I much prefer SPD for winter riding. The SLs give a slightly more positive feel but you would only benefit from this if racing or riding pretty hard. Perhaps consider changing after you have got rid of about 10kg.
It will take a while to get used to a road bike after an MTB. It did for me but now I can get on either and just ride.
As for fit. You have 2 options. Get a bike-fit at a good bike shop or go down the diy route. Plenty of info on here or Google bike fit.

    Pedals will be fine.

    Just riiiide it!

Worry about stuff after you've got used to riding the road bike and can work out what's going on.
