Searching for a route over the Alps

Hi all, this Spring I'm planning on riding 1000 miles on a FreeCross (see http://www.freecross.de) as part of a larger charity project.

I'm searching for a decent route over the Alps, starting at the Mediterranean (the most suitable point) and aiming for Zurich or Basel. From there I'll follow the Rhine through Germany and Holland, ending at the North sea.

The FreeCross is a cross trainer on wheels and is a pretty decent work-out. It's not ideal for large uphills, but what's a challenge if it's not a challenge?! If anyone has suggestions on the most realistic route through the Alps from Med to Basel I'd appreciate your input.
