Think OEM equipment is normally destined for installation on a bike as opposed to being packaged for sellign on to consumers - Wiggle have (still do ?) listed the same items with the OEM one being cheaper, they at least indicate there are the different items and allow you to chose the one you want. Sometimes I suppose you might want the packaged item as the OEM version will have no instructions etc.
My ZIPP stem and bars came in loverly packaging (stem in a tin, bars in neat little cloth covering) which kinda adds to the feeling that your dosh has bought something nice, the same items in a poly bag would have lots a little of the allure.0 -

OEM stuff can be in some cases inferior to the after market packaged product. May have plastic adjuster knobs instead of machined alu, chains may miss the power link etc. Many times it is similar, and as the shop offers the guarantee rather than the retailer there should be no probs if it goes wrong - the shop repairs, replaces or refunds. All it means to the shop is they have to pay the distributor. It doesn't affect your rights.0
