My lycra shorts don't have a chamois seat pad, but a synthetic antibacterial pad, now a few people have suggested using chamois cream to ease the discomfort on my nether regions, do I use the cream on my butt or on the pad in the shorts, can it be used on the synthetic material or can it only be used on chamois?

It's fine on synthetics, and put it on your skin.

You'll struggle to find shorts with real chamois in them, but the term still remains.

Slap it on your nether regions.

In days of yore we slapped the cream on the pad, to make something with the consistence of cardboard and the abrasiveness of sandpaper a bit more tolerable. Luckily, modern seat pads means that its only the rider that needs lubing, not the shorts!
If you're still experiencing discomfort, it may also be due to your saddle position or shape of saddle. Some softer and gel saddles can actually exacerbate inflammation as they create pressure on the soft tissues - with a firmer saddle, the 'bony' bits and the seat pad do the work.
