Hi,
After bleeding my brakes yesterday I gave them a quick squeeze to make sure the bite had returned, I then noticed some "bubbles coming from the side of the cap.
Is this normal? as I thought bubbles would be bad as you'd want to keep air out of the cylinder?

I don't think it's a problem - get the same thing with my old M4's.
I think the bubbles are just air being forced out from behind the rubber seal thingy beneath the cap.

not really an issue as there is no pressure under the diaphragm.
also when rolling the diaphragm you do tend to get a bit of fluid on the joins and this can cause a bubble to form at the breather hole."Do not follow where the path may lead, Go instead where there is no path, and Leave a Trail."

Yes, as noted above it is no problem.
Just wipe off the excess fluid and rinse with water.0
