synapse or roubaix or maybe something a little different??

I don't know why but this year my carbon road bike (Isaac Impulse) is 'beating me up', particularly my under-carriage!. I seem to be feeling every pebble in the road. Things have got so bad that I'm now using my mountain bike with slicks; this seems to give some relief as it has a lot of seatpost showing which you can even see flexing back & forth.
Some questions.
Would a Synapse or Roubaix be a lot more comfy than the Isaac?
Are there any 650 wheelsets suitable for a MB which will take something like a 25c? At present I'm using 38mm slicks which feel quite slow. However, they may well be contributing rather well in the comfort stakes.
Or what about a Moulton AM Speed, just to be radical?
All thoughts would be really welcome.
