A pain in the back and ofcourse the knees!

Yesterday i completed the 100km Merida challenge in Ruthin. About 20miles into the event I had lower back pain now and then, and I know that this is common among bikers. However after finishing, and today my knees have swollen and feel bruised especially around the knee cap area.
Is this something to do with the setup of my bike?
