Why would a national champion jersey take precedence over a GT category jersey?It's a little like wrestling a gorilla. You don't quit when you're tired. You quit when the gorilla is tired.0

Because Boonen wasn't leading the competition. Basically it happened on Sunday.
Spartacus was leading overall and points. He obviously wears the gold jersey, and so the green would pass onto second place, in this case Boonen. However, because Boonen is wearing a national champs jersey it passed to Farrar who was third.
Basically if Boonen was leading the classification he would wear the jersey, but because he was second and therefore only wearing it on behalf of Fabien, the champs jersey takes precedence.

Here's what it says in the regulations.The leader of each classification shall be required to wear the corresponding distinctive jersey.
If a rider is leading more than one classification, the order of priority of the distinctive jerseys shall be as follows:
1. general classification by time;
2. general classification by points;
3. general climber's classification;
4. others (young rider, combined, etc.); the order of priority among these other jerseys shall be set by the organiser.
The organiser may require another rider following next on the relevant classification to wear a jersey which is not being worn by the leader of that classification. However, if this rider must wear his world or national champion's jersey, or the leader's jersey of a UCI cup, circuit, series or classification, he shall wear that jersey.Winner: PTP Vuelta 20070
