wheels in wheel bags on planes? Help!

I've rented a bike box, (huge suit case type) got the bike in no problem, but no way will the wheels go in- the case simply won't close .. is this right?
Do I just put them in the wheel bags maybe with some bubble wrap and put them through like that?
Hmmm puzzled, frustrated and peed off..
All help from you more experienced folk appreciated

wheels should fit in, are the tyres let down? The Sci Con boxes won't fit wheels in unless the tyres are deflated. check out the manufacturers web site and see if they have and pictorial help?0
