Best places to look for intra-Europe flights (and trains)?

I'll be in Europe for about half of 2011, and will probably need to fly between at least one or two places - where should I look for flights? Are there any good agents online, or is it better to look at individual airlines? Any recommended airlines for travelling with a bicycle - or ones best avoided?

I may be able to travel by train but memories of my last attempts to do that suggest it is not really feasible, in France at least. If it is a reasonable option, where do I find information on which trains I can use, and how the bike must be packed to do it?

    For trains try www.seat61.com.

    The Deutsche Bahn website has a couple of useful tools to assist cyclists in journey planning which make it a good alternative to the SNCF sites.

    Buy a bike bag like the Ground Effect Tardis.
