Rotor rubs (but it's not bent)...

I'm a bit confused as to what's going on on my rear disc rotor. It rubs the pads at one point during it's rotation so I figured it must be bent so replaced it with a spare I had, only that does the same thing (and putting the rotor on a flat surface confirms it's not bent).

The wheel is a bit buckled (about 3mm deflection) roguhly in line with the point the rotor rubs but I can't see why a rim buckle would effect the rotor. Only other thing I can think of is the axle is bent but it seems fine when I take the wheel off the bike and spin it in my hands holding the axle not the QR ends (hard to be sure though).

The hub facing where the rotor mounts onto looks undamaged to (I cleaned it to so there's def no debris between the rotor and hub)

Am I missing something else obvious it could be or should I strip the hub and check the axle further?

Edit: just to add the rotor deflects about 1mm and is too much to prevent it rubbing via caliper adjustment and my brakes don't have pad spacing adjustment.

    how old are the pads?

    how old are the hubs?

    Pads are about half-worn (only a couple of months old but done some muddy rides)

    Hubs are from July 2007 (came with bike, DT swiss OEM ones on a Giant Athem 1)

    Pretty big rub unless I spend 10 minutes faffing about with tightening the QR slightly differently (just resetting the caliper alignment doesn't seem to help much). The wheel still spins fairly freely (until it's rotating slowly enough to bite) as it only contacts the pads for a couple of centimetres in it's rotation - it causes a really annoying squeek though at low speeds)
