Both Discs catching when in dropouts fully :-/

Hi all,
Well I had the wheels off for the first time on the new ride to fit some Crossroads to it for the commute.
Put them back on and both front and rear discs are catching over say about 3 spokes worth on the inside of the caliper. A slight rub. Unsure if its on the pads but from directly behind it looks like the disc is dropping.
So on both front and back after putting the wheel fully into the dropouts pulled one side back out by a few mm and locked them and the catching goes.
Clearly the wheel to me is now off axis though :-/
Any ideas?
I take it like it was in my older days of having a bike wheels are supposed to go flat and fully into dropouts still.. no tweaking as above should be done?
I'll probably call the LBS where it came from but thought if any one on here had an opinion I'd ask.

have you reset the calipers?

Not reset calipers. new to disc brakes. Doesn't say anything in manual about resetting everytime you take a wheel off :-/

are the same disc rotors on the new wheels, or did they come pre-supplied with rotors....
if both of your wheelsets have rotors....are they the same size?
and as nick says...you will need to re-align the calipers to take into account the different wheel...dishing??
you don't have to reset everytime you take a wheel off and put it back on, just when you change the wheel for a different one.Whenever I see an adult on a bicycle, I believe in the future of the human race.

these are not the wheels that cam with the bike?
Was the bike mail order? if yes download all the manuals for your parts that a bike shop would have set up for you.

If you're swapping between one wheelset and another, then it's most likely that yes you'll have to reset the caliper every time.
If you're just removing & reinstalling the same wheelset, you shouldn't have this problem...0
