Marin Tara Setup advice

I'm running a Marin Alpine Springs TARA with Marzocchi All Mountain 3's and I'm stuck with suspension setup. I'm stuck between 2 options;
1) Having the rear shock on the medium 5inch linear travel setting which matches my forks travel or
2) the rear shock on it's 6inch progressive setting but not using the full shock stroke, again to try and match the forks travel.

Does it really matter, make a great deal of difference or will it just come down to my personal preference?

Any help greatly appreciated.

it does not matter.

use what you want when you want to. dont forget that ideally the spring/air pressure on/in the shock will need re stetting with the different travel settings.
