Over 3500 odd kilometres of the Tour, will the bikes make a difference? Does a particular brand of bike give one team an advantage over the others?

Yes but it's a very small advantage.

‘A bad workman always blames his tools’. I think the reverse can also be true. Too much praise can be given to 'tools', even though Trek bikes always come out well in test reviews.

As reverse example, in the typical recent England soccer squads, over a third of players wore Adidas boots, including Lampard, Gerrard, and Beckham. However, many players of successful clubs like Liverpool and AC Milan, as well as many players of the Euro-Winner Spain and Germany national teams, wore Adidas boots.

No - mechanically, the frame comes a long way down after the wheels, tyres, transmission and despite what various manufacturers would tell you, probably accounts for no more than about 0.2% of the total system - probably what the rider ate for breakfast would have a bigger bearing on their performance than what brand of bike they were riding - all other things being equal.
Make mine an Italian, with Campagnolo on the side..
