change in stack height equals saddle drop height ?

Sorry if this sounds a silly question but after many years of riding perfectly comfortable road SPD set - with reasonably flexible shoes (very old specialised MTB shoes) I recently was given a pair of three hole shoes (Nike tri shoes, the silver variety - don't know the model) This prompted the purchase of set of TIME RXS pedals.
I started with the cleats in a seemingly similar position to my old set up, left foot fine but right foot became numb - working from the ball of the little toe into the rest of the foot. It kicked off after about 10 miles becoming very painfull after about 20.
Is this indicative of over extension ? - in which case should I drop the saddle by an estimate of the change in stack height and leave the cleat in a central position (TIME stack height is 8mm - I don't really know what the SPD's would be - it actually looks pretty small)
Or should I bring the cleat as far back to the rear of the shoe as possible and work it forward from there ?
I have been riding for about 100 miles trying to get this sorted to no avail so any suggestions welcome :roll:
