i have an isis bottom bracket which i am trying to remove, to transfer to other bike, and it seems it is far too tightly in to remove.
When i try to get it out i end up screwing up my bottom bracket tool which is starting to wear down

Need a better BB tool! Usually they are much harder than the cups of the BB.

are you turning it the correct way?

    have a read of parktools.

yup, am definately turning it the right way as i have taken one side off...
    drive side = clockwise
    non-drive side = counterclockwise
    right?

i've heard that its bad to start spraying lubricants and the sort near bearings so should i stay away from that?

Is it the drive side or the non-drive side you are struggling with, if its the drive side, you can put the bb tool on, then get some suitable washers and a crank bolt (you may need a longer correct thread bolt instead). Put the washers over the end of the tool and bolt the tool onto the bb effectively, this will stop it coming out when you try to turn it and leave you with another free hand for delivering some torque! (this only works if you have one of the tools with a hole all the way through, which i think they all do, but still decided to mention!)

also, use lubricants! its more important to get the bb out of the frame than save the bearings in it! you can always get a new bb, but I bet you'd regret wasting the frame!
