Knee pain, but only when I pedal

I recently cycled round the isle of arran. My left knee got really sore (one-off) so I pretty much compensated by using my right knee to complete the last leg. Left knee is now fine, but right knee is very painful when I pedal. It is not painful any other time and is not painful when i go out to jog. I have chekced my saddle postion etc and cannot see that is an issue.
Anybody got any advice. The pain has been there for the last 3 weeks whenever i pedal and feels like it is from the "inside" of the knee.

Check that you're pedals aren't bent, same with your BB axle.
Check that your cleats aren't out of alignment too.Remember that you are an Englishman and thus have won first prize in the lottery of life.0 -
and it sounds like you may just need to take it easy for a bit.....0

Very difficult to evaluate without details...
Among other issues, are you pedaling at a minimum of 80+ cadence? Saddle height?
