Odd transmission noise while pedalling

My almost 1 year old Lemond has developed a funny noise when pedalling. Cassette is 105, Ultegra mech Bontrager triple Race Lite cranks on a Truvativ GX Pipe bottom bracket. Original Shimano chain with 1700 miles on it. The noise is a rhythmic creaking on a 1-2-3- beat if that makes sense, but not on every pedal stroke. I have checked the chain for stiff links, none found, there's no play in the cranks. Wheels are 3 month old Easton SLX EA90s.
Any idea what else i should check? Thanks for any advice.

    I had a similar noise that drove me crazy for weeks. It turned out to be the seat post!! There's lots of things that will creak on your bike, go over everything!!

    Make sure the allen key bolts on the crank are always tight as they round off the Bottom bracket otherwise and both will need to be replaced, im speaking from experience NOT GOOD, hope its not the case but good to check anyway.

    1700 miles on a chain? I suspect it is cream crackered. Try changing it.
