Frame Sizes, Totally Confused

I need to down size my frame, I have a 56cm Allez and know from experiance that a 54cm fits me better, however i have been lured to a Giant TCR Med and the deal seems good, however the fly in the soup is the top tube length the 54cm Allez has a top tube length of 548mm whilst the TCR has it listed as 555mm and the Allez 56cm is 565cm which i know is too long.
Now the seat tube length of the Allez 54cm is 50cm and the TCR is also 50cm, so i am guessing that the TCR will feel more streched out that the Allez which is what i am trying to get away from and I know that the 56cm Allez seems / feels to streched out.
So will frame geometry make the bikes (TCR & Allez) feel similar or will the TCR feel too long?
One final thing i notice that the TCR seems to have a shorter stem than the Allez, is this all part of the mix?
