Inner tube?

At the risk of sounding like a complete numpty, I've had a problem with my lovely new bike.
I've had a hybrid/commuter bike for 2 weeks now and had my first puncture on Tuesday. I had some help changing the inner tube (due to numptiness above) but now the back wheel bumps every rotation, the tyre has not deflated at all, but could it be due to the wrong size?
The tube size wasn't in the gumph I got when I bought it, but on the advice of someone in the shop I bought 700 x 20/28, the inner tube I took off is 700 x 35/43.
Is this the cause of the problem? Or was it just badly fitted? Am I doing my bike damage by riding like this?

I'd first check that the tyre is seated correctly and evenly on the rim.....0

My guess (and I'm not far off useless)...could be either...
Have you put the wheel back on correctly? If you get the quick release levers wrong the wheel may not be running 'true' so it feels like there's a bump?
Or...
As above, is the tyre on correctly...particularly around where the valve sits? The inner tube should be OK unless you have very-very thick tyres.0 -
When I first got my carrera it came with some dodgy rigid tyres. I got a puncture swopped the tubes out and put the tyre back and could never get it to sit right again - bump like symptom.
After that event I'll only buy folding tyres - don't seem to give the same problem.0
